Reset nexus mods downloads to nexus mod manager

I was wondering if I can delete all the mod download files in C:\Games\Nexus Mod Manager\Skyrim\Mods and also the VirtualInstall folder, my thinking being that since all the mods are those folders are installed into my \steamapps\common\ folders for each of the games, then do I really need the files in the download and VirtualInstall folders. For the mods that don't have the "download with mod manager" I click on download manually. I get the files, then I'm lost on where to send them. I would like to run them through the nexus mod manager so I can turn them on and off at will. I just need the path on where to put those manually downloaded files.
